

Palpatine meanwhile is in his office, slightly unnerved by the present lack of success reported by his Clones. The disappearance of Mace Windu and his elite team is cause for concern, likely related to Palpatine's execution of Order 66. The Jedi Council rallies Jedi to return to Coruscant forthwith, and keep close tabs on their accompanying Clones in case they turn on them.

I'll mainly focus on the more obvious scenario that the jig is now up, Palpatine's cover is blown as the unturned Clones inform the Jedi of the failed initiation of Order 66. The Clones and the Jedi keep a closer eye on Palpatine as they investigate the disappearance of Windu, Kit Fisto (and the other Jedi I can't remember) as well as Anakin Skywalker who would still be straddling the line between light side and dark side morality. He might even suggest the Clones were enemies of the Republic administering a false flag operation, posing as Clone troopers attempting to instill doubt and in-fighting between the Grand Army of the Republic and the Jedi Order. If they think nothing of it or are unaware, Palpatine (and the Clones/Jedi' assumptions) suggests those Clones had a defect that turned them go rogue. It depends if the unaffected Clones are aware of Palpatine ordering it (66) or not.
